how do you upgrade an assassin apprentice to full assassin?

You have to build up said assassin's skill points, which you do by sending him or her on quests. Each quest says how many skill points are up for grabs for each assassin that takes part, and the points will only be rewarded if the mission is a full success

Can I use a controler

Sure just make sure its a decent one, I use an Xbox for Windows controller on all Assassins Creed games and it works perfectly!
