Does it have waterproof zippers ?

The zipper and the zipper track is painted black and metallic. I am not certain it is waterproof. The zipper track is covered/hidden with the material that makes the bag however which should provide some protection from water and water intrusion for a period of time (e.g. if rain catches you, it should give you sufficient time to get to cover).

is the laptop compartment well padded?

I purchased the three-pocket version for my son, and the laptop pocket does seem pretty well padded. I do not know how this may differ on the two-pocket version.

Can this fit a portable monitor 17 inch? With 16 inch mac?

Not sure but it fits my 15 inches Mac book pro with room left so it should fit
