Will I have any issues with alignment?

Not sure I understand the question. But. Getting a wheel alignment is not a problem had one the other day. No issues. As for if they line up - the holes are pre drilled just pop out the plastic rivets line up the holes on the flaps and stick the rivets back in - easy peasy.
