Do you ship full 12 ft lengths?

They contacted me and asked what dimensions I needed saying the couldn't ship full 12' lengths. And they only cut full inches, not 1/2 or 1/4 etc etc. They didn't charge more to cut them though, so that's nice, I guess.

Is there a minimum thickness for the glass or acrylic insert?

It will only accept 1/8" glass or acrylic

do these windows come with an outside and it inside.cap?

There is no "cap". It is necessary to cut a 45 degree angle joint at each end of the channels and assemble with the "corner Key" which is inserted into the internal cavity at each channel end.

Once you frame the glass how do you attach the frame to a window? Could it be used interior in a skylight box?

Attach to window frame - I made clips from aluminum angle stock purchased at Home Depot I would be reluctant to use in a window box as I don't think the frame could ever be sealed to assure a water tight installation - think Velux for this application
